I'm not even that into Torchwood (though you tend to make me really like Jack again) but.

I say just go AU with it. Take the bits you like and throw out the rest. And if you incorporate the next season that can just be another timeline.
And damn them making Torchwood dreadfully incompetent again to benefit the plot.
